The permission to use registered trademarks in a free open-source computer game, in what form can it be? I mean, is it enough to send the company an email with the request and receive a permission as a reply or I need some official documents signed and things like that?

Get a hard copy, with a signature. A company could easily deny an email, it isn't as if the random intern answering unsolicited email has the right to license their logo out this way.
Oh and the more standard practice is companies paying to have their logos included in games, not game designers begging them to let them out them in. Why give out free product placement? It just cheapens your game.Form of permission to use a trademark in a computer game?
